Then you have to disconnect all external devices (USB, Firewire, etc ...) and any network cables. No problems, so that ruled out a hardware issue — something was messed up with my main user account, but we couldn't find where it was. Well, I phoned Apple Care and we tried a few things, reset PRAM, deleted all my caches and preferences but still no luck. Why not try troubleshooting your own Mac first next time? I have Firefox open and swipe over to Pixelmator running full-screen when I swipe back to Firefox I lose the ability to scroll via track-pad and side-scroll bar.
